You should decide based on what faction you morally support, I don't believe there is any difference in rewards. There are a couple of differences, but nothing substantial. Mainly (without spoiling too much) who rules what area after a battle in some cities. But it is one of the many decisions in Skyrim where both sides have a solid argument and it depends on what you think or feel.
